Could the missing mass have been destroyed in the Big Bang?

No...because it would have just been transformed into energy, and since energy is mass (E=mc2) you solve nothing by hiding 'dark matter' in this way. Whatever missing mass is, it doesn't have to be protons and quarks, but can be heavy neutrinos or other forms of energy that only a careful inventory will be able to identify.
