When black holes merge, does any part of their event horizons vanish?

Think of the process as two soap bubbles merging together. The portion of the event horizon along the line of centers will dissolve once the black holes get within about the Schwarzschild Radius of the combined masses. Eventually, the merged system will settle down to an object with just under the combined masses of the two individual holes. Some of the mass being lost as gravitational radiation.
